Unfortunately, I'm completely unfamiliar with Tokyo, so I can't help as to which areas are best. Hopefully someone more familiar with the area can offer their thoughts.

In terms of hotels, I can try to see what I can find if you provide exact dates of travel.

If your looking for a hotel on a budget, The Ginza Capital Hotel is one I've used a couple of times for trips on and always had a good experience. It's in Ginza and close to the train, subway, busses and also nearby most of the things to do (palace, gardens, tsukiji, shopping, etc...). The rooms are nothing fancy but have everything you need and since it's primarily a business hotel the rooms themselves are really small. But the location and the price is hard to beat if your looking to get the most out of your $$$. Esp since all of the western hotels go for MUCH more in the same area. Just keep in mind. if your looking for a 4 or 5* hotel, this is not it. :)
