==> if this is what you're seeing my best guess for this one would be the APA Villa Hotel Akasaka-Mitsuke.  HOWEVER, if this is acceptable i would sooner just go with this THIS RESERVATION      which is refundable and just a few dollars more 'all-in' which would give you some flexibility to improve your accommodations between now and your trip.

Thank you very much! Those are indeed the amenities I am seeing. I was concerned it was this hotel since APA Villa Hotel Akasaka-Mitsuke was listed at what the last person got for the deal, but it is not a good location for me. 

I will not likely be booking this deal.

Are you able to find anything within your budget and near your ideal location using MAPS and HOTELS.com? (which is really the perfect tool for when you want something in a specific location... use the price slider to filter hotels to within (or just over) your budget and zoom in on the map to the precise location that you want to stay)

Thank you very much for offering further help. I would love to find a room with a double bed (I don't think we'll fit on a semi-double or twin) near Shinjuku Station and Golden Gai for less than $100/night taxes and fees included. I have not been able to find anything besides hostels or semi-double beds for that price in that area. Might have to book an apartment rental instead.

At MAPS and HOTELS.com change the default search parameter to 1 mile and enter the location '3 Chome-38-1 Shinjuku, Shinjuku-ku, Tōkyō-to 160-0022, Japan' (which is the address of Shinjuku Station) and then zoom in on the map... especially in the HOTWIRE tab there are a few 2.5*-3* properties in the $90-$105 area that are not too far away; if you need to be below that you're mostly looking at 1*-2* hotels which i would tend to avoid.

I am also seeing the same results, and unfortunately, those are too expensive for our budget. Thank you for the advice on the 1 and 2* star hotels because I was almost convincing myself to book those. 

 

I ended up looking near Tokyo Station instead, and those hotels were a bit cheaper. I went with Hotel Villa Fontaine Tokyo-Hatchobori for 5 nights through a different travel website.. That came out to $430 total for $86/night including free breakfast buffet.
