Brookyn Port Authority - how to get there from Manhattan

Assuming you're referring to the Red Hook Pier... best option is to take a taxi.

If you're on a budget and don't mind inconvenience you can save a few dollars by taking the subway (E train) to World Trade Center and get a taxi from there as you'll be closer to the Brooklyn Battery Tunnel.

The cheapest option is take the subway (2 or 3 line) to Clark St or Borough Hall (the latter looks like a bigger station) and take a taxi from there... HOWEVER, i don't know this area of Brooklyn so can't say how easy/difficult it will be to get a taxi at this location, and it might not be a great neighborhood where you would want to be standing on a street corner with your luggage trying to get a taxi. (the F train Carrol St station is closer to the pier, but would involve a transfer, which is something you may not want to do with your luggage in tow)

You can see the location of the pier here Hotels by the Pier.com and zoom in/out on the map to see the subway station locations.
