Just booked the 3.5* Harbor Court Hotel in San Francisco's Embarcadero area for $99 per night 5/12-5/15.

Amenities: Boutique, Restaurant

I also found out this hotel is a 1/2 mile from the BART Embarcadero stop, for those who don't want to rent a car.
