I realized that Hotwire does provide last minute deals which are really cheap. Should I wait till the last minute to book my hotel? When is the best time to book for hotels? I am looking for hotels in Boston and NYC.

There is no known best time - one cannot know what occupancy rates will be in a city in advance. If there's a convention going on during that time, prices will be higher. It's a roll of the dice - you can wait and possibly get a better deal, but if you wait and there's something going on during your dates, you're risking the chance that rates may head higher.
You also have to be realistic. If you look on Expedia and 4*'s - for example - are around $200 on your dates and HOTWIRE is offering 4*'s for $75-85-95, then that's a good deal and you have to be realistic that rates aren't going to fall much beyond more than half off.
